Well I'm getting close to the point of programming everything,
I don't have my laptop in front of me and it might say in the open pilot gcs program, but what are the basic settings you need for the transmitter before you get started with connecting everything

Airplane mode. Default settings Switch selected for Flight modes, AUX ?.
Thats it. The GCS will walk you through the rest.
Once you have it all set up, I'll give you my new settings from yesterday. My quad flew awesome on it with a lot of wind. Putting the video together now.

Like Lee said kev the software will walk you through it just start out with a fresh model and go from there
I would be interested in the numbers you got for your pitch and roll Ki and Kp. I started to redo the gains on mine yesterday and have come up with much higher roll Kp value, This was done after i watched a new'ish cc3d tuning video that shows the sort of oscillations that are acceptable during the setup process.
